I recently went on a TDY. I had help booking it since it was my first one. I was told the per diem for lodging before hand. But was told I had to stay in base. Now as my voucher is being processed, they told me to lower the per diem for the lodging. This TDY was over a month long, will I have to pay the difference?

Read the JTR. You have to stay at the allowed per diem rate for lodging. You go over, yes you pay the difference. Unless you had prior approval or you have a good reason.
If you only paid the on base rate, that’s all you will be reimbursed for. You didn’t over pay for anything, your authorization was set to max lodging, but your voucher will reflect actual loading. Very common to have to adjusted on the back end. You should have no difference to pay.
