Getting taxed on my employer HSA contribution

I thought employee and employer contributions were pre taxed contributions. My contribution is getting pulled as pre-taxed but my employers is not. That bumps my entire income, has anyone had this issue? I work for a hospital and figured they would know what they are doing. Any help?
