Long story short. Our college aged son is just now filing his taxes for the year (won't happen again). We mistakenly claimed him as a dependent on our taxes despite him providing for himself over 50%. Last week we amended our return and paid the 500+whatever we owed our state to take him off as a dependent.
Fast forward, he filed today and his returns were both rejected because he claimed independent status when someone else claimed him as a dependent. Our amended returns were immediately accepted last week…so what should he/we be doing now?

May I ask where he got the funds that provided his support?
He needs to paper file his return. The IRS will figure it out eventually. He may receive some notices questioning his filing or he may not. If he does he needs to respond quickly and explain what happened.
If your son gets an identity protection PIN, he should be able to efile https://www.irs.gov/faqs/electronic-filing-e-file/age-name-or-ssn-rejects-errors-correction-procedures/age-name-ssn-rejects-errors-correction-procedures-4
