I am self-employed. For 2025, I set up quarterly payments via EFTPS. However, a few weeks after each one, the IRS sent me a check for slightly more than the amount I paid. There was no letter attached, just a check. I'm not sure why, and I also don't know how to account for this when I'm filing taxes for 2025.
When I look at my 2025 payment history on the IRS website, it shows the EFTPS payments I made, and nothing else.

I am about 99% certain that EFTPS is only for businesses – payroll taxes and corporation income taxes and such. A self-employed person’s quarterly payments are not any of those things (but if you have employees, you would use EFTPS to pay their Social Security, Medicare, and federal withholding). You need to pay your personal quarterlies through an individual online account at IRS.gov. When you made the deposits, what type of payment did you tell EFTPS you were making?
It sounds like IRS has refunded all your EFTPS deposits with interest. You might have a 1099-INT from the Treasury. I don’t know why the refunds don’t show on your transcript, but I’d hesitate to claim credit for those payments!
My guess is you improperly classified the payments.
