I am planning to partially move my HHGs. I plan on towing my toyota 4runner which has a bunch of modifications for off road purposes.

Would the weight of my 4runner count towards the uhaul i plan on driving towards getting reimbursed?

I asked my local transportation office they said yes, however I wanted to get a second opinion.

Planning on doing a partial PPM this summer.

No, the actual weight of a vehicle being towed on a dolly or trailer does not count as household goods weight for a military PPM/DITY reimbursement. The Joint Travel guidance specifically says a towed POV should generally be disconnected when weighing a rental truck.
