The Ship had destiny to Kenya from New York, and it's very possible they were taking the Suez Route instead of the South African Way, so it's not far fetched to think that the Penguins could've caused the Suez Canal to block, and the Madagascar crew could've been driven to the movie set through the Agulhas current. Only factor against said theory is how the scene seems to take place in fully open sea. Plus they flip the sea to go south, which implies them taking the South African Route.
